The Ultra-Humanite
The Superman Family #201, June 1980

The villainous Ultra-Humanite returns, with a nefarious plot that centers on Bruce Wayne. Fortunately, Superman and the plucky and resourceful Lois Lane are on hand to foil his evil schemes. (Who writes this stuff, anyway?)

Comet
Supergirl #25, 26

Supergirl follows her love interest Comet to discover his secret identity, and discovers more than she bargained for. (For those not in the know, the in-joke here is that the old Supergirl character from back when used to have a flying horse named Comet.)

Supergirl and Batgirl
World's Finest #169, Sept. 1967

Supergirl and Batgirl team up to hatch a plan against Superman and Batman to upstage their male counterparts, and take over their roles as the premiere superheroes. But everything is not what it appears...

Supergrrrl
Superboy #61, 62, 64

While encountering various alternate realities on a trip through hypertime, Superboy encounters (I swear I am not making this up) Supergrrrl, who is apparently his counterpart in this reality. They seem to share a parallel origin, but where Superboy was cloned Superman's DNA, Supergrrrl was apparently cloned from Supergirl's DNA.

(I'm not certain if this technically qualifies as TG, but I'll give it the benefit of the doubt. It's also interesting since the one page that prominently features Supergrrrl also has the alternate versions of Supergirl and Batgirl. Unfortunately, there's no TG there either, but it wouldn't be too hard to imagine.)

Supergirl/Matrix as Superman
Action Comics #674

In this issue, we see that Superman is apparently both on Earth and in space at the same time. We soon discover that the latter Superman is not the original, but is rather Supergirl (a.k.a. Matrix) in disguise and suffering a lapse in memory.

Kryptonia
Superboy #101

Yes, that's right...even Superboy's dog was turned into a girl at one point. Ashamed of his appearance, Krypto spends most of the story trying to find a way to turn himself into a pure-bred collie, and after passing through a red kryptonite cloud, he gets his wish. To his dismay, however, he also becomes "Kryptonia." (Typical...he finally gets his wish and all he does is bitch about it. <grin>)

"Kryptonia" gets the full experience...right after changing, he immediately gives birth to pups. (Now why couldn't Superboy have flown through that cloud?!?)

Rising Stars
Rising Stars #4

As part of the "Rising Stars" series, we're told about various children who grow up with super powers. One young man had the ability to possess other people, and control their bodies without the host's knowledge. One of the girls "always suspected he was using his abilities in ways he shouldn't have."

There'll Be Some Changes Made
Weird Science #14, Jul-Aug 1952

I don't want to give too much away on this one, because it really is bizarre. It's an old Weird Science comic with a twist ending (yes, it involves gender change) where a starship commander decides to remain on a primitive but idyllic planet, and marries a local girl. (Captain Kirk eat your heart out.) However, he soon discovers some unusual things about their society.

Psi-Fire
Team Youngblood #2, 5-7

In this story arc, the villainous Psi-Fire escapes his catatonic body by taking over the body of a woman. (Just his luck she should be such a looker, huh?) Not surprisingly, an extended firefight with Youngblood soon follows.

Tommy Hess
The Hammer: The Outsider #2-3

During this bizarre 3-issue miniseries, an ancient spirit that has possessed the body of a woman takes over the body of a young boy, trapping him in her body. When the good guys arrive, they basically tell him he'll have to learn to deal with menstruation and feminine hygiene, and then just leave him there as they take off after the bad guys.
